The person is standing by a vertical rail to hang onto. Bag is neatly tucked in between legs. What is the problem?

she does look awefully close and looks like there is plenty of room (don't see any other feet around) I really detest people that stand too close when they don't have to, when it's a packed train I can curb my anxiety, but otherwise get out of my personal space!

That is what I am thinking Anon.

The only other thing it could be is that the person seated took offence to the person standing there is if the train was pretty empty and the stander had other options.

But I am thinking he is just being a pain in the ass.

Do I need to write a "Rules of the Pole" guideline for when the train is empty or boarding? Similar to the Man's Guide to Urinal Positioning in Public Washrooms?
